@pschindl It looks like gtk3-devel is built against an exact version of gtk3, and so needs to be rebuilt and included in this update as well:
$ sudo dnf repoquery --requires gtk3-devel | grep gtk3
gtk3(x86-32) = 3.24.51-1.fc43
gtk3(x86-64) = 3.24.51-1.fc43
This fixes the problem, protected packages can't be removed with packagekit/gnome-software. Regular operations in gnome-software still work.
