Well two days passed and I have just got these warnings:

I should of tested longer, sorry.
I disabled that test... odd. Do you by chance have a /etc/rkhunter.conf.rpmnew? if so can you move it to /etc/rkhunter.conf, run rkhunter --propupd and see if the problem persists?
Ah.. yes I do have /etc/rkhunter.conf.rpmnew I'll move it over and report back. It may take a day or so to show up though for some reason.
OK, since moving /etc/rkhunter.conf.rpmnew I have had no more warnings..
