Adding the unfiltered flathub remote works now, but i got a 'flathub_1' remote listed and the filtered remote didn't went away... is that the expected behavior? Tested on a fresh-installed and up-to-date Fedora 35 VM.

It seems that this update has caused most of my installed apps to be displayed as system ones, see: https://gitlab.gnome.org/GNOME/gnome-software/-/issues/1488
It may also be caused by a flatpak-1.12.0-1 update that happened today as well.
Bodhi is disabling automatic push to stable due to negative karma. The maintainer may push manually if they determine that the issue is not severe.
Works great! LGTM! =)
Downgrading Flatpak to 1.11.3-1.fc35 did not help. So, this is not a Flatpak issue. Removing ~/.cache/gnome-software also did not help.
However, downgrading GNOME Software to gnome-software-41.0-3.fc35.x86_64 fixed the issue. So, I can confirm that this is a regression in this (41.0-4) build and is not present in previous ones. So, please, do not push this to stable.
This update can be pushed to stable now if the maintainer wishes
atim, can you please confirm that the regression that I mentioned does not happen in your case before giving this regressed update a positive karma ? Thanks.
Confirming the regression found by asciiwolf.
yes, I do see almost all installed apps under "System Applications" too...
My fault, I'm building a new package with it fixed. It'll be 41.0-5.

It's not expected, it was supposed to match by name and edit the repo. It works properly here (testing on Fedora34), maybe the Flatpak update changed something, I do not know.
The new update brings some more problems, however. See the bug.
Which bug, please?
The system apps regression does not happen anymore and adding full Flathub seems to correctly replace the filtered one.

@mcrha I think @lruzicka meant https://bugzilla.redhat.com/show_bug.cgi?id=2010660#c7 , which we are now I think discussing at https://bugzilla.redhat.com/show_bug.cgi?id=2012817 - the stuff specific to Homebank's bad metadata.
