Works! Shortcuts seem to be ok now. I'm just not sure if it makes any sense to force wayland QT platform. When run under wayland session QT uses wayland anyway. You can run the application under wayland using xcb platform because XWayland server is running, but vise versa is not possible: you can not use wayland platform plugin when running under X11 session.
Also forcing wayland plugin is misleading because shortcut is called just 'Avogadro 2' and user expects it run in any session but instead the application will just crash if launched from that shortcut under X11.
