Since I updated gnome-shell and mutter, today, they seem to have trouble with knowing which window is actually in focus. Sometimes clicking on a window in the overview will bring it to the foreground, but it doesn't actually get focused, and doesn't get keyboard input (and sometimes no mouse input, either).
I keep losing window focus #2169659 and have to swap back and forth multiple times. I've noticed this behaviour during login and opening new windows (e.g. file manager, web browser, terminal), when having one or more windows active in the background.

Similar happening here too when changing keyboard layout using shortcut and focus never returns to previous app.
